This is more political than most think. The old PRI political party controlled the Mexican government for around six decades. During that time they established the "plaza" system, sort of a franchise arrangement where drug cartels were granted franchises (certain territories along the border) from which to smuggle narcotics into the US by the PRI government. These franchises were called "plazas" and the franchise "fees" were paid to PRI officials -- from the local cop all the way up to the president of Mexico.

After the PRI party lost control of the presidency to Vicente Fox of the PAN party, the war for the "plazas" began. GW Bush was Vinny Fox's best buddy, thus the deal with the Sinaloa cartel -- the PAN's cartel. Bush and the PAN government were happy to help put the PRI cartels out of the "plaza" business so the franchises could be transfered to the PAN-backed Sinaloa cartel. When Calderon, also of the PAN, replaced Fox in 2006 the war on the PRI cartels escalated to a new and deadlier level. Zambada Niebla’s arrest by the PAN authorities may be yet another example of Shorty Guzman eliminating possible rivals within his own cartel. Zambada Neibla is after all the son of Shorty's "partner" and likely a future rival for control of the Sinaloa cartel.
